Sometimes the itching will last for weeks after the treatment. This is not unusual. You can continue the benadryl.. The cream should have contained permethrin 5%. The 1% over the counter cream may not be strong enough.

I just went through this with both of my kids. Thankfully it is gone now.
I found that the best thing for the itching was Aveeno Skin Relief Bath treatment.

Dont make the water too warm, as the heat will irritate more. Room temperature is best. With this product you do not need to use soap, as it has natural cleansers so there will be no further skin irritations from the soaps.
After the bath, use Aveeno Anti-itch Concentrated Lotion.

Remember that with scabies, the first few minutes after a bath is the most itchy. The lotion will help.
Good luck!

The medicine most likely has worked it's magic, but it takes a bit of time (up to two weeks) for the rashes themselves to go away. My advice is to use natural remedies during this time to aid in the effectiveness in the medicine already given. Garlic, Neem and Tea Tree Oil are protect anti parasitic agents that can heal the body just as effectively as prescription grade medicine.

Since we are speaking about a child, I would recommend getting a hold of some Tea Tree Oil, most commonly found in the health food store. Apply this to the rashes as needed and even add a few dabs in the soap you use on his body. Neem Oil is also effective when applied on the skin. You may wish to cut a garlic clove in half and rub it over the rashes, however this can irrate young skin, so use with caution. Here is a link about treating scabies with tea tree oil: http://www.beauty-cosmetic-guide.com/oil-scabies-tea-tree.htm. Considering your son has already gone through doctor prescribed treatments, this will just aid in the recovery time and give your son some added comfort againt the intense itching.
