I would take a look at your shoes. It could be due to the possibility that your shoes are not providing enough support, or are providing the incorrect support for your body/foot type. There is not a single shoe that is perfect for everyone, and so you may want to look around for better options, or even orthotics that can help customize the shoe to your foot type. Also, have you had your leg length measured? It is very common for people to have one leg longer than the other and not even know it. It doesn't have to be much, but when put under enough stress it can cause problems. I would recommend seeing a podiatrist, or a specialized shoe company such as Foot Solutions, to help rule out these issues. If it is physical activity causing the problems, it most likely points to the kinetic muscular chain and it all begins with your foot. Hope this helps and keep us updated!
