There are several possibilities. First, look at it from a child's point of view. Go back over recent events. Give them some constructive play therapy and have them draw pictures for you or do role modeling. Ask them if there is something they feel like they need to talk to someone, other than you, about. When I first returned to college (I was over 45) I was appalled when I took an instructor's advice and checked out the list of registered sex offenders just on my children's short walk (less than 2 blocks) to school. There were over 7 registered sex offenders, and we lived in a good neighborhood. Since then, I try to donate a little time each month to community awareness about registered sex offenders.
It could just be a game that they play, something funny for them to do. If it doesn't stop by the time the older one is 14, seek some help for them. Also see what happens if you put them in different rooms.
I think they just don't want to get up to go to the bathroom. Who first allowed them to go in a cup or bottle? This had to start somewhere.
I would make a firm statement that this is not acceptable behavior, and remove privileges (videogames, computer time, etc.) if they don't comply.

Thinking about this further....could it be that they are really trying to "piss" you off (pun intended)?
This could be a way of expressing anger about something else. Has something changed in your family situation? It might be helpful to talk with them about what they may be feeling. A family counselor could help facilitate this.
Buy them each a bedside urinal. You can get one a couple of dollars at drugstore in the medical supplies aisle. But here's the catch. Tell them that they must empty and clean our the urinals themselves each and every morning before they are allowed to do anything else. And don't let them just dump the urinals but give them Lysol and have them swish the urinals out and dump then rinse them. Tell them that these things are usually used for people who are too ill to get out of bed, but if they are too lazy or frightened to get up and pee in the toilet at night, then they need to use the appropriate receptacle, not a water bottle or cup. Making it as inconvenient as possible for them to pee somewhere other than the toilet will probably help them decide that they want to get up to 'go' at night.
Hmmm a bowl? Hopefully its not the cereal bowl you are eating your breakfast out of! ... Yes, it definitely sounds like something is wrong with your boys. I know boys are wierd, and gross, ok soo maybe this is normal. Are they saving it to prank people with? Did you tell them how you feel about this? I would tell them that you think something is wrong with them and that this disturbs you and maybe they'll give you an explanation of their odd behavior.
