If my boss has not paid the sales taxes in awhile would that hold up my tax return? Even if they take the money out of my pay check

No. Sales tax has nothing to do with your federal tax return as an employee.

However, if they did not without FEDERAL income tax from your paycheck, then you will have a problem, since that is the money that you would have been refunded on your income tax. If your employer did not withold it and told you they did, your employer has committed a serious crime, and you will not get the refund you were expecting.
